I'm thinking about doing a project that use 2 aaa batteries, I was wondering if it would be a good idea to replace the aaa's with lithium batteries, and if wiring in a second parallel set of batteries would give me more run time.

Not sure you need Lithium but wiring 2 additional batteries in parallel will double your runtime.

I want to use the lithiums so it would be smaller aaa's are small this is a wallet and I think they would just be to thick

Oh, you mean lithium coin cells?
Because they do make lithium aaa batteries.

Sorry, I was thinking normal sized batteries also... Yes coin cells would be great for this application. Have a look at what Nate True put together
